Default Transmission & Rear End Question

Hey, everyone.

I recently had my clutch slave cylinder replaced, and immediately noticed that the level of resistance on the shifter handle is different (stiffer in some areas and looser in others). Is wouldn't have anything to do with the slave cylinder right? I was thinking maybe they didn't align the transmission right when they put it back on.

Also, I've noticed a consistent thump sound from the rear end every time I release the barkes hard. It thumps just one per hard brake pedal release. This never happened before the job. Another alignment issue right?

By the way, does anyone know where I can find the bolt needed for the stock exhaust pipe? One of them cracked and broke from corrosion, so I have to replace that. I just know it's a 3/8" thread.

Any input is appreciated.

Back of the engine has alignment dowels to keep misalignment to a minimum. Id check to make sure all the air got bled from the clutch
