Truck vs Fbody 4l60e... bought a reman
We bought a reman transmission from Advance. Once we got it here it doesn't have the provisions for the torque arm and the shifter linkage shaft is about 3" long compared to the Fbody thats about a inch. The linkage I don't think will be an issue or the tail shaft from just glancing at it but will the truck transmission cause any issues like different gear ratios (I'll change the speedo gear and servo) or just a weaker transmission in general? Basically will I run into any issues doing this?

*Assuming you mean ls1 98+ fbody since this is ls1tech.com, you did not specify*
Not sure why the linkage is different, been the same on all the ones I've seen. Tailhousing will need to be changed for a fbody one unless you have a relocated torque arm.
The servo is different for fbody/corvettes. There is no speedometer gear...it's electric. If yours has a gear it will not work as the PCM will not be receiving a speed signal.
Everything else should be the same assuming you have the correct transmission which would be a 99+ removable bellhousing with 300mm input shaft from a v8 2wd GM truck. It's really sounding like you have an older 4l60e which will not work.
You want one like this:

Its a 02 Trans am. And the gear I felt may be the reluctor wheel rather than gear. I was thinking the factory may have used different wheels for the speed sensor but using the same makes more sense now. The tailshaft on both are removable and 6 bolt. Only difference is the shift linkage shaft and the tailshaft. I've seen on some of the older 4l60s that they're missing the top bolt hole on the bellhousing. This one does have it.

thunderstruck507 is spot on.
I have seen pics that trucks uses a slightly longer shift shaft to work with a truck-specific Park-Neutral safety switch.
Changing the shift shaft, if needed, can be done after removing the pan.
