I added some clutch fluid today, and when I opened the cap on the resevior there was this black rubber glove type thing sitting in the resevior. I took it out, added fluid and put it back in there. What is that thing? What is its purpose?

That little cup creates a vacuum. Prevents air from getting down into your lines.
