I have never heard that why do you think it is the milled heads ?
I know that most guys run a cooler thermostat to offset the tendency to detonate with the higher compression.

I don't know if it would make a difference but if you used factory head gasket it could be possible to get them installed on the wrong side. There are small 1/8" holes around the water jacket except for # 7 and #8 cylinder which have larger openings on the back side (On LS1 I don't know about LS2). The "this side up" can still be up but "front" will be in the back. Just a thought. I don't know if that will cause it to run hotter.

Or maybe the thermostat started sticking since you probably drained the coolant system to change the heads.

Or you could have an air bubble in the coolant.
