Question Prepping new shortblock have a few questions

1) Is it safe to use my new cometic head gaskets to check pushrod length or will doing so mess them up for final assembly?

2) What size bolts to use with Engine Stand?

It would be best to check the pushrod lengths after you bolt the heads on. If you didnt want to do that, you could put the heads on with no gaskets. Make sure that both the block and head are clean and snug them down with a few head bolts. check the length and add the compressed thickness of your headgasket. The bolts for the back of the engine are 3/8 x 20 the length will depend on your stand

Bolts are 10mm 1.5 pitch, 80mm long if the engine stand has the standard 2.5" thick runner.
Head gasket and head are perched in their respective locales, will torque tomorrow and begin the pushrod length and wipe test.
