How do you guys completely eliminate the EGR and pipe assy while not throwing a trouble code.

You have to have the code tuned away (turned off). I pulled my air/egr shortly before a trip to a local sponsor/shop where I was going to have some basic tuning of the PCM done anyway. (LS1 Speed).
