Default wire problems with custom box

hey everybody, i have decided to go with an install similiar to "the millhouse design". i have designed a custom box to sit above the gas tank. it will consist of 2 12"s (rockford fosgate punch stage 3) powered by my hifonics brutus 1800d. my components along with my front coxials will be powered by a phoenix gold 4 channel amp. both the amps will be mounted to the sub box, and will sit flush with plexiglass on top. i have only 1 MAJOR PROBLEM. how do i run the wires to the amps, including the speaker wires? since i am mounting the amps to the top of the box, then putting a trim piece around the amps, and screwing it down, how will i run the wires? should i drill a hole or something? should i carpet it first then the run wires? thanks if anybody can help
