Gears & Axles - Rear end rebuild (cause and effect)

I have a groaning noise from my rear diff, so i am in the proccess of rebuilding it. I am just putting back together my rear end now (bearings and adjustment) (most expensive part was finding someone to removed and press on the bearings). I know I have a slighty warped ds that is really noticable around 75mph and up (i know there is a tsb on it). In theory, a warped driveshaft could cause pinion bearing failure, right? Upon removal and inspection, the only thing i found was a slightly rough carrier bearing, which I hope was the cause, but no visually "excessive" bearing wear. I really should have done a tooth contact pattern test before i removed it (oops, live and learn) to determine if it was set right.
