Stereo & Electronics - How to bypass the Stock amp?

Ok how do I remove the stock amp then use the existing cables to wire my new HU? I found a diagram and it made the front speakers work, but the rear seat subs are not cooperating at all. Has anyone ever done this, I dont want to run new wires, can I just make the exisiting wires work?
