Tuned for n2o, but I removed the n2o. Would a handheld move my timing back to stock?

Well, about 6 months ago I got my car dynotuned at Exotic Performance Plus for a 150 shot of nitrous. I'm almost postive they pulled some timing from my car, but I've sold my nitrous stuff so I no longer need that tune. I've left my battery disconnected for weeks (storage) and when I start my car, it hardly wants to run. I took it up and down the driveway and everytime I came to a stop the car would surge between 200-800 rpms. It even died on me once.
I'm not sure if the computer just needs to relearn the tune EPP did, or if it's a battery/charging problem. I'm close to getting a 9" for my car, and I know a handheld tuner can fix my speedometer and I'm wondering if I can also get my timing back to stock.
