If you can get an old input gear, thats the best tool to align the clutch. The plastic spline tools are pretty much crap for this. You may also have a damaged pilot that is interfering.

I take it you just installed your clutch? This is probably the hardest part of doing that, try using the driveshaft to spin the input shaft into alignment with the clutch disk. You'll need a person helping you out.

The most important part of the process, is SLOWLY tightening to pressure plate bolts. Use a star pattern to do so...
As long as you take your time on this step, it will slide right in everytime.
Take the pressure plate back off. Use the plastic alignment tool to center the clutch disk, and give it a little wiggle once the tool has bottomed out.
Get your pressure plate set up on the dowels, and work your way around the bolts. As I said, in a star pattern. Don't forget to use a little loctite on the pressure plate bolts. Also on the flywheel if you've had it off.
Just take your time with it, it's a simple step that will allow you to line the transmission right up.
Once you've done that, put the trans. into gear and use the output shaft to help you guide the input shaft in.
Another tip, is to install the bell housing first. Then the tranny, much easier this way...
