I put marks on it when i took it off so that i would put it on the same way after i was done but the marks mysteriously dissapeared. I just put the driveshaft back in anyway, so if it is in the oppositie way will it make a difference in balancing or will it be fine?

Obviously you have a 50% chance of getting it back where it was. Should you have vibration, which is unlikely, just rotate it 180*. From the factory they are not balanced with any other part of the drivetrain.

When they balance the drive shaft they do it form the yoke to the u-joint. It doesnt matter if you just took the drive shaft out and put it back in, that changes nothing.
