Try seperating the bell-housing from the transmission. Put the bell housing on the block first and get it bolted down then put the rest transmission on. When done in this manner it becomes much less frusterating. This is less awkward too. good luck

I have had a few twin disc clutch sets that I had to align the disc's with an actual input shaft. The plastic tool was not good enough.
Then they slid right in.

Get 4 longer bolts for the transmission itself, put 2 in on each side that are easily accessible and tighten those down to pull the tranny in the rest of the way, then start putting in the actual transmission bolts, will save you a lot of heartache.

thats a good way to ruin the spline and the clutch friction disks. leave that method to the auto guys.

Not to mention potentially crack the case on the gear box. You're right, you have to be careful if you do it that way. I usually use 4 longer bolts with the heads cut off as an alignment tool, crack the bleeder on the slave, and when I'm confident that the input is properly engaging the disc and the gap is reasonably small GENTLY and evenly use the stock bolts to pull it all together.
