Computer messing up th tranny?

Computer messing up th tranny? Hey, I just bought my first LS1 on Saturday. 98 Z-28. Auto.
*backstory* The Car has a crate LS1 put in it a few years ago because the Transmission somehow shifted from 4th to1 st, completely screwing the motor. Since then, the Tranny has been rebuilt 9 times and now does not have 3rd or 4th. Something is telling me that it's not the tranny doing all of this. but I am no expert. I do not really want to spend $1500 rebuilding this thing.
