I am looking to 2 piece (single runner) manifold on my car this winter and to do so i must run an aftermarket computer, does anyone know what is involved in doing so.

Also do all of my other things like tail lights, headlights, cd player, etc still work if i use a new computer.

Tail lights, headlights and cd player don't go through the PCM. You could verify this pretty easy by unpluging the PCM and then trying out the stuff you are concerned about.
