Default running wierd when cold

I have a 2000 Trans Am, 6-speed. My friends and I just finished installing a new comp cam 224/230, 918 valve springs, comp chromoly pushrods, new GM water pump, 160 thermostat, new GM head gaskets, ls2 heavy duty timing chain, and a few other new gaskets. It has not been tuned yet and has been running Ok (considering it hasnt been tuned). However about 2 weeks after we finished the project the car has been doing wierd things. After its been sitting for a while and it cools down and you go to start it, it wont right away. Its trying to start but wont turn over right away. If you give it some gas it will start. (note: this problem doesnt occur when the car is warm. One other problem that I have is that, again when the car is cool, sometimes the car shutters real violently in the low gears, mostly 2nd. It didnt due this **** before and I cant make sense of it. If anyone knows anything I am open to suggestions.
