the heads, cam and intake manifold changed throughout the years. also the alternator moved based on the car the engine came in.

I think the GTO has a different intake from the F-bodies

All the LS1 cars 01 and up had the LS6 intake. Not sure if the throttle body was drive by wire on the GTOs or not.

im pretty sure the gto motor has more power stock. the gto has a ls6 intake, the 99 SS doesn't. id go with the gto motor, but IMO you can't go wrong with either one(all Ls1's are badass motors).

as far as speed goes.. yes.. all are going to be with 1 car or so of each other.. no matter what it is in....

as far as where things are and what type of cam intake injector size rods and all that stuff.. no.

I do believe you are correct on the horsepower between a 99 Camaro LS1 and a GTO LS1.

The 99 engine will have the LS1 intake with EGR. I would go with the GTO engine simply for the intake (if have the same miles/price). Everything else is moot.

Did the '99's have the 241 heads also?

843, which put out the same power. 01+ had a few more ponies due to the intake, which goes used for about $350.

Its a cable driven throttle body on the 04 GTO, and it had the best cam of the LS1 motors (not ls6) also the 04 GTO is an LS6 block with an LS6 intake. It would be the better choice of the two as it had all the best attributes of the LS1 motors.
