First off, I'd check the fuel pressure if you know for sure you are getting good spark. I know this more than likely isn't the issue, but its always good to start with the most basic thing and work your way up. I'd also see which cylinders are hitting and which ones aren't. If the miss is at random cylinders, ignore everything else in this post. If you have 4 cylinders that are missing all the time, this could be of some help. Obviously the car won't put down 420 on 4 cylinders, (Unless its as badass as my VTEC lol) but I wouldn't think you'd dyno it with it running like you say it is
If that checks out, check the injector pulse and see if you have even got anything going on up there. If not, trace the power wires back towards the PCM and eventually you should end up with 2 main injector feed wires. It very well could be a wiring problem from where a wire got pulled (or broke) from the header install.
I ran into a similiar situation when I did the headers on my LT1 truck, but it was a wiring nightmare to begin with so we might not really be comparing apples to apples. I traced the injector power wire back to the main feeds and there was a little wiring adapter there. I had pulled one of the main feed wires out of the adapter. After I fixed that, it ran like a charm.
I know its kind of a long shot, but there's always the chance that I'm not the only person on earth with this kind of luck.
Is this thing tuned?
