Default LS6 Intake Manifold-Help

I'm in the process of the LS6 intake manifold swap, about 1/3 of the way through. I'm undecided, and really unsure on the process of using the Katech Valley tray. I've seen conflicting posts all the way back from '09, and would really like clarification from someone who knows for sure.

When using the Katech Tray, I will need to pull this tube out and plug it:

Also I'll need to remove the black box on the bottom side.

First question: Is what I said above correct??

Last question is this: Can I keep all of my DoD hardware and just tune it out, or will I need to replace it all with non DoD hardware?

My preference would be to leave my valvetrain stock, use this valley tray, and tune DoD out. Will there be any side effects going this route? Thoughts? Help!!

That valey cover wont work with dod lifters you need to modify your stock valley cover to work with the valve train even if its tuned out. This is what davidgxp informed me of..

Very helpful. I'll be going the modified VLOM route. Don't want to pull the heads and swap lifters. Thanks bud.
