Rocker arm ratio has nothing to do with it, some of the lifters/pushrods are higher because the valves should be opened. Now when the head is installed as such, the pushrods should be in position, and one when be required to push against valve springs to seat the heads fully. With force applied to the head, a couple of head bolts should be tighted to prevent the springs from pushing the head up.
I know that adjusting the valve lash could be diffucult sometimes, but this is the only way to do it right, unless you're willing to cross thread a head bolt.

Its not a good idea to install the heads with the rockers still on there, its the easiest way to bend a pushrod, and if you dont notice you will trash your engine.
