Default Car shakes under 1500rpm, but only when in gear

On the way home from the beach on sunday the car started getting a shake in it at low rpm, but it would go away when i took it out of gear. Is this tranny related or something else? and if it sounds like a tranny issue, any ideas?

Also, hear lately i can't shift to fourth with a load on the trans, from what i have been reading that sounds like the clutch, so could this be a related issue? car has almost 111K with the master and slave cylinders change about 7K ago

Was the pilot bushing/bearing replaced with the hyd. change? Sounds like the symptoms of a worn pilot...

Could be a fueling issue. Have you logged the car to see whats going on the engine side of things?

As far as I know yes it was. I'd have to look at the sheet with the receipt on it

No I haven't that. Not sure. The other thing I was thign aout is on saturday when i did a 5-3 shift, it went into 3rd really hard and sounded kinda funny after that. I wasnt thinking about that til today.
