Have you tried anything, or just been replacing the bearing? (not the pilot, but the input shaft tapered bearing?)

Could be a balance problem.
Could be an alignment issue.
Could be an end-play/shimming issue.

Awhile back I put a new motor in my car. While it was out I decided that I should get a sfi approved bell housing (mcloed) for safety. Ever since then everytime I pulled the trans (for whatever reason) the pilot bearing would be bad. Well this time im saying enough with the mcloed bell housing and going back to the stock style and will put some sort of safety backet around it. I think it could be an alignment issue but I have no way of checking without buy some tools. I was just looking for other options before I throw in the towel on the mcloed bell housing thats all.

Very likely an alignment problem with the bellhousing. All you really need to check/align it is a dial indicator and magnetic base, with offset dowels. I wouldn't recommend going back to stock.
