Transmission warranty work? You mean all shift points worked at the dealer? You would have to have them see it when it's not working.
Here's an idea. Have the dealer keep working on it until it's like it's supposed to be. Dealer work is warranteed for 12/12k usually anyway so once they fix it and give it back to you they should stand behind it.

Either the shifter stop( aftermarket) is out of whack or something is interfering with the rearward movement of the stick.Like something fallen into the top of the shifter. There are too many parts used for the missing gate to have them all mess up at once.

m6 would not shift 2/4/6....110k GM warranty
dealer overhauled 10 mo ago/still now under 12/12 coverage...bought the 100k extended GM warranty because I KNEW syncros etc would not last forever...dealer will cover repair, however unable to duplicate problem and suggests that maybe the 1-4 solenoid was the temporary culpert (I have the skip shift "resistor" installed since 1999...thoughts/ideas/??...(I am and "older" gearhead, reliving my youth and watching Mustangs in my rearview mirror...had a '65 GTO tri-power...104 @ 13.70 at Duncan Dragway while at Ft. Sill and a '71 R/T 426 Hemi...1 of 63 built...then I got married, but that's another story...anyway...any more thoughts about the M6 shifter?

I would look at that resistor. It may have taken a dump on you and the skip feature is what you are experiencing. The fact that all rear gates are not engaging suggests there is something blocking the shifter travel. This could be a bolt off the upper handle or... any other dealer-woopsed bonus parts?
