Default T56 vs A4

Stock for stock, how long will the syncros/etc. and clutch last in an LS1 car (left stock) if not abused too often?

Are they that much more durable than an A4?

How long does the clutch last (stock, unabused) and how much $$ is a stock replacement?

Also, how much a Evan Smith would I have to be at the track to beat an A4 car if I got a M6 one?

A4 stock is probably weaker.

You're saying unabused, they both will last you for a long time. Overall the manual would last longer though if you didn't miss any shifts or grind any gears, the clutch would have to be replaced however before doing anything to the A4 besides a fluid swap. Beating on it, the manual will definately last longer.
