alignment screw problems

alignment screw problems im having some problem when im goin back up with my rebuild.. it seems that once i had put it all together the shaft wasnt moving when i tried to turn it by hand and im not really sure when the alignment screws go back in so when i tried to put the back in my alignment screws wont go back in they keep hitting the other rail thats in the tranny.. can sum1 help plz
