I recently checked my fluids and opened my clutch master cylinder reservoir and found this black rubber piece inside. Is that supposed to be there? Also, it says to fill with DOT 3 to the "step". What exactly does that mean? I cant see any step or line to fill to.

Yes, supposed to be there. The step is where the reservoir goes from the smaller diameter at the bottom to the larger at the top.

So to fill I take the rubber piece out and fill right? I dont fill the rubber piece.
