Tune will not be permanently affected by a battery disconnect, however certain aspects may need some relearn time after a battery reconnect. The hard settings in the tune will not be at all changed though.

I always leave the battery in mine connected, and just hook up a smart charger every 4-6 weeks during storage. Current battery is 5.5 years old and still doing fine, and I've never had a premature failure following this practice. Removing it would be OK too.

Three things I do, smart charger, fuel stabilizer and tires inflated to 50psi for storage. No problems here either
