Default Multiple misfires before dyno tune

Okay for the past week my car has been falling on it's face. I don't know what is causing it. I got the code pulled and it was for mulitple misfires. I can barly pullout into traffic. But give it about 10 minutes it all clears up. The SES light still stays on but it drives great. But as soon as a shut the car off it will start misfiring again. I have LT's, no cat, 3" exhaust, Slp maf. On the passenger side header there is a tube that comes up for the egr,I guess, I noticed that there is a pretty good leak that comes from there at the junction. Any Ideas on could be wrong, or could these be related?
When I bought the car the guy told me that the former owner had a programmer for it and he took out the tune. I have be trying to wait to get a lid and a ls6 intake before I do. Will it matter if I do it before or after?

I say delete EGR and get a tune. If it's still doing it then maybe your tuner can help you diagnose it.

could be knock sensors, which tuner can tell you, could be plugs, plug wires, etc... many causes of this. Just replce plug and wires before tune anyway, and hope for the best

Would a bad O2 sensor cause this. It clears up as long as I don't turn the car off.
