For that oem clean look, get ready to spend some time. You will several spools of wire, different wire loom, and good terminals/crimpers.
Run the wires along the same path as you stock harness leaving a little fudge room in tight areas. Then put the wire loom on and now it looks stock. Do not use wire loom from autozone, or stuff that is real shinny, it will metal.

it will metal?? you mean melt? lol
it really doesnt take that much extra time to hide all the lines and wires when you are doing your install, just a little time and effort will really set you apart from the average dude that just throws his kit on, and has wires running right over the intake and every where else... beleive me i've seen it!!!

I have the n2o noid and purge noid in the hood latch area behind the hood latch and wire loom that runs there, and ran the n2o line up to the NX MAF nozzle.
Window switch and noid relay are by the PCM.

It dosen't get much cleaner than this. i was going to just leave it cause it was such a nice job.
Actually, under my hood is very nice. I have dual ws and 6-noids and 7 or 8 relays and you can't see any of the wiring basically. The above was also cleaned up since that photo. I will try and get some pics.

I think your install looks very good. I think you should have no problem moving your TPS/Window switch to a location that hides and also blends in the wires with the factory stuff.

Not meaning to criticize but you're a good cabdidate for the 'Wire-mod'.
That would let you use the factory wire harness holes. Then you can run your wire through the rivet holes. Or slide it down some and use the hole in the front to route your wires.

can i recomend giving up your glove box.
cut the back off it, mount all your switches, relays ect to a small light weight bord, or piece of metal, then liguid nails it down to the back of the glove box. i did this with mine, and it works out very well.
wire from the bat to the inside of the car by removing the inner fender well, and run the wire under there into the car, and bang, not onewireunder the hood! its easy to do also, sounds coplicated, but it is easy.
