I have tuned several 02's and a 01, but I haven't touched a 98 yet.. what do i need to know before I do it? Is it just plug and play as usual? I have Hptuners by the way..

Only flash the file you read out of the vehicle back into it, and you should be fine.

the 98's have a back-up ve table and when performing the auto ve process you have to perform the corrections to the back-up table and then to the main ve table.

This is the most important thing, all of the other stuff is trivial IMO. Just make sure you are only flashing the file you originally read from the vehicle and you'll be fine.

Just curious, what the difference in 98's that you have to flash the original OS?

1998 pcms use a non segmented binary, so if you flash a calibration section from 1 os into a different OS, you will end up with a checksum issue.

On 1998 pcms if you throw a checksum code once, the pcm sets a permanant fault, and it will not provide fuel to the engine, even after reflashing a good file back into the processor.

On the 99+ pcms it is easy to identify the OS and make sure the calibration section matches, so switching files is not a big deal, they also do not set the permanant fault, making the processor a paperweight. (like the 98's)

I will assume this is why HPT says to only use the original file.
