Default Tweaking dynotune on the street

I paid a local shop $500 to dynotune my car last April. The AFR is about 13:1 all the way across, and the curve is pretty smooth. However, all I feel they really did is make the LTFT's negative across the RPM range by a constant percentage, lower my timing a bit from stock in peak torque, and tweak the AFR. They removed the rev limiter, changed the tire size, removed some of the codes I needed deleted, etc. I still get a lot of tip-in knock. I complained about that and a few other things, but they didn't seem to care.

So, I ordered LS1-Edit a few days ago. If nothing else I'm making a backup of the tuner calibration. But should I continue from where they left off, or start from scratch? Can I do everything I need to with the DOS version of AutoTap(on the laptop), in conjunction with a desktop computer w/ Excel, etc?
