Default Going back to stock settings

Just finished putting my stock gears in my camaro with an a4. Im having a dealership reflash the computer to stock settings. Will it affect how the car runs without the 02 sensors on? I have since replaced the factory Y pipe with a flowmaster

If you had tuning for the car, it will be lost. It HAS to be cheaper to have gears adjusted by a tuner than at GM too...
