Trans tuning
I have a harness and ecm from a vehicle with a 6.0 and 4l80e. Now i'm gonna use a 6.0 and a 4l65e. From my understanding i'd have to add some wires from teh ecm to the trans since the 80 has less wires. Can i flash a seperate 65 tune into my ecm or do I have to put the 80e tune into it and just alter the values?

Not enough info to go by.
What kind of vehicle etc.
Assume it's an LS1 type PCM as opposed to the E38 style ECM and TCM?

It's a 98 chevy truck, lq4 from an 04 express van, harness from a 01 silverado, and a 411 pcm. I will be running a 4l65e. From what i've read every 6.0 has the 4l80s behind them so not sure how to get a 4l65e tune with the flash for the 6.0l.

Most of the LQ4 powered trucks,
I've seen are hitched to either a 4L60 or '65.
If you download the free software from EFILive.com you can read (only) the tune files here:
http://www.holdencrazy.com/EFILive/stockTunes.php
You'll see of all the trucks listed only one has a 4L80-E
