You HAD the alternator on there, or still do?

If you still have it on there, are you getting a full charge at idle (look at your voltmeter for a rough idea)? Higher amp alternators are notorious for having a higher set point RPM-wise to get a full charge going, and the issue is even worse if you are running an underdrive pulley. Unfortunately, I don't know any other details...

Beyond that, the alternator shouldn't be causing problems like that unless it is flat out just going out. When mine died, the car didn't run very well at all.

Well...if it isn't on there now, it shouldn't be an issue at all. Did you damage the small wire that plugs into the top of the alternator while you were messing with it?

I think the jerking comes from him not using new gaskets on the intake.

New intake manifold gaskets? Doubtful...it really isn't all that necessary to replace those every time you have it off. You might have a vacuum leak elsewhere though if you didn't hook everything back up properly - there are quite a few vacuum connections in the back. You might also make sure that the brake booster line doesn't have a hole in it or something...
