Default pcm woes

Hi this is my first LS1,I bought a bone stock 99 formula.When I test drove the car it would catch rubber in second gear(auto).Well I was replacing the driver's window motor,I ran down the battery.(charged the battery out of the car)When I put the battery back in,I decided to put in a new tune(just bought a new Diablo Sport) the car ran horrible,it would barely spin the wheels from a dead stop.It kept acting like the transmission was slipping.So Im put the stock tune back in.The transmission acts normal again,but it doesn't seem to have the same amount of power that it had before I used the Diablo on it.What did I do wrong???I shouldn't have tuned it right after putting the battery back in(obivously),but what do I need to do to fix it,like I said this is my first LS1.Any help will be greatly appreciated.

If it was "catching rubber" in 2nd as you say, it is not a bone stock car... which means it either has a shift kit or built tranny, or a tune already in it. I would guess that the car also has other modifications you don't know about. Leave the original tune in it and get it to someone who tunes and can compare the tune in the car when you bought it to a known stock tune...

Since you don't know for sure what is done to the car, a mail order tune isn't really a good idea... you need to have it checked out by a reputable tuner and tuned if needed...

Low or unstable voltage can lead to improper flashing in the pcm. I've seen some crashed pcm's at the dealerships from this. Our new snap on charger even has reflash setting on it. I agree with above that the tune needs examined to see if it has been previously altered.

My diablo predator has a reflash option,but it does not perform the way it did before I installed the tune.

My troubles are over,I had a bad connection on my battery,it would start the car,but while driving the problem would occur.New battery, no problems,its the tire shreading car I bought again,Thanks to all who responded maybe this will help someone in the future.
