Default Throwing a PO650 & a P650 Pending??

Can anyone tell me why my ECM is throwing a PO650 and 650 pending code.
The MIL is not on and the scanner reports MIL off, but it continues to throw the codes?.
One guy told me that it maybe a ghost code from a bad wiring loom job and that the ECM maybe damaged.

Does that make any sense??????.......

A 650 is Malfunction indicator lamp control circuit. (Just in case you didn't know) Does the check engine light work? what I mean is does the bulb illuminate briefly when the key is turned on when the engine is off? If I read right this engine is transplanted into an El Camino right? What was it originally out of? (so I can get the proper wiring diagram)

The engine is a 5.3 out of a 2005 Chevy Silverado.
The light doesn't illuminate when the key is in the on position.

You know I thought that too. But I don't think that is the case anymore.
After the crap wiring loom job I had done. I send it off to Zac at Speed Scene Wiring in Tx, to striaghten out. All the codes have been cleared expect that one. he has given me things to check and do but nothing seems to help. Zac now things that the ECM could have been damaged as a result of the bad wiring and is retaining kinda of a ghost code. The MIL lite used to stay on all of the time, now it won't come on at all but throws
the code 650.
So until I throw more $$$$$ at it, I wanted some help and opinons from the members here at LS1 Tech.
