Default Shifting Issues

I converted my 2000 trans am from a six speed to a 4l65 setup. After i loaded the auto file in the transmission (according to the computer is in 1st gear) it is actually in second when the shifter is in drive. When you bring the shifter down to 1st gear the computer is showing that it is in second gear but it is really in first. The speed odometer is way off as well. I have a friend of mine that has hp tuners and we have been trying to figure this out. Any help will be greatly appreciated.

And you double checked your wiring on the pins to the pins on the computer? If the speedo is incorrect, then did he just use the segment of the manual trans or did he also swap the segments for the speedo. It is easy to check, look to see what the pulse per revolution of the driveshaft in the software says. An auto will be 40 and the manual will say 17.
Have your tuner call me, I can walk him in the right direction and send him a start file for your vin converted to an oem auto calibration..
