Some Tuning questions

Some Tuning questions I just put on an LS6 intake and 28.8 injectors. This is on a 99 trans am. I disconected the egr and the car ran fine for like 30-40 miles. Now it is starting to break up under load. A custom tune will probably cure this, right? What are some good places in the chicago area to take it besides speed inc.

1) the VE table appears to me to have EGR calculated in
2) there is more spark advance dialed in with EGR because it cools the cylinders
