Default Pre-tune

Ok, I've done some scanning and logging. LTFTs are all over the place, (in bad places), timing is off, etc. So I need to tune. I have a MAFT hooked up right now. I'm assuming I should rip all that out before I tune, (otherwise I'm kind of using redundant systems, and the tune is much better than the maft....). Question is, do I need to let the pcm have some time to adjust itself before I start in with a tune after removing the maft? Should I reset the pcm and let it relearn everything? I appologize in advance if this has been covered but I couldn't find any prelim steps like this.
