Default deleting/resetting codes

When "deleting" a code using Predator, does that simply clear the current code or does it stop the PCM from even testing for this code any more?

Background-
I've been having some SES code problems since installing LT headers and TSP catted Y pipe a few weeks ago. Now, the car is hesitating/lurching at times; sometimes at stable partial throttle (cruising), and often while getting on it. My first code was 0300 (multi missfire) then 0304 (4th cylinder missfire) which went away after playing with the 4th plug wire. The next day the car started running like **** again so I scanned with Predator and also found 1133 (bank 1 sensor 1 switching problem or something like that) in there. I cleared the code and nothing is being set off again but the car is still driving the same way and seems to be getting worse.
I don't want to stop the PCM from looking for this code so if I have done this, how can I undo the "Delete code"?

It just clears it. Many codes require the PCM seeing 2 errors before the MIL turns on.
