Default PCM reset?

I just ported my TB and MAF. In doing so I unplugged the battery for like 2 days. I just drove the thing for like 15 miles and though it did get better, there is still an area of the throttle where the car bogs down. At first it bogged down everywhere, then it would let me press the throttle a little. THen it let me go WOT. Now it acts normal at slow cruise and WOT, but the area in the middle is still iffy.

How long does it take for the PCM to adjust?
What is the best driving style to help it adjust it?
Should I keep it in the area where it's bogging down or avoid it?

It's been a long time, from what I remember you need to pull the PCM Bat & PCM IGN fuses under the hood.

Can't remember if you have to cycle the key or not.
