Default PCM selection

I've bee reading up here on the 1998 vs. the 1999+ PCMs and would like some advice.

My engine swap is a 2003 5.3L into an '88 Supra. I have both the 1998 and 2003 harnesses and no PCM. I was planning to run a 1998 PCM, since this was the harness I had in place when I did my wiring conversion diagram. The motor will have a low boost (8 +/- PSI) turbo w/ intercooler, 42 LB injectors, blockhugger headers, F-body LS1 intake, stock truck cam and heads. Some things I am considering:

'98 PCM, good stuff:
1) My 42# injectors will plug into the 1998 harness.
2) Already have a wiring diagram made!

'98 PCM, bad stuff:
1) Hard to find.
2) Apparently somewhat touchy when reprogrammed, especially on boosted applications.
3) Expensive as compared to 99+ models (it sucks that 1998 V6 PCMs are like $35-50).

What is the best PCM for what I want to do? I plan on purchasing tuning software since there is only 1 tuner even close to me and this gets too expensive at $500 a pop. I'm sure there are several areas I am missing. Thanks for any advice.
