I am sure you disconnected the battry before you disconnected the pcm?
I would remove the pcm connections and see if any of the pins were bent.

very good chance of frying the PCM, you may try to have a dealer try TECK 2 on it some dealers can do if you bring the PCM to them, some only able to check PCM if it is connected to car , if all fails PM WAITE4ME on this board or on LS1TUNING.COM
