Default Security light on?!?!

Before anyone says it, I searched, but could not find anything that i think applies to my situation. Anyways, shortly after I did my a4->m6 swap my security light has stayed on. If the car sits for more than 5-6 hours it is hard to start. When I do try to start it I get a light show of all the dash lights and all the gauges go crazy. The car backfires and sputters, but once the car warms up its fine. It also loses connection to the battery because my trip odomenter resets multiple times while it is sputtering and and I usualy lose my radio stations. I thought if this was a VATS issue, it just wouldn't start at all. Anyone have any ideas??

Now the last 2 days the car has done the same thing where it backfires, but now it's while Im driving. It only does it once though. The will be on for 10 min and I'll lay in it to get through traffic, and then pow! it backfires the gauges go crazy, and then everything goes back to normal. WTF??!?!?
