So even though I know TD's clearance on Fbodys is crap already I'm running into a bit of a problem. I replaced my pinion seal the other day, and to do this, I had to take part of the exhaust off. When I put it back together I thought I got it back to normal spec but now, the son of a bitch scrapes on EVERYTHING. I'm not going to act like I know the first thing about adjusting exhaust systems though, what should I do or how do I adjust it?

Mine I loosened it up jacked the pipe up and retightened it.

Loosen everything up and adjust accordingly. Then tighten everything back up. Shouldn't be too big of a deal.
