I have the same problem, in my case I'm thinking warped rotors since I still have the stock ones which are notorious for warping. I'll be upgrading my brake system soon, here's is what I'm getting:

4 brembo blank rotors (if I can find some on stock)
Hawk HPS pads
ATE brake fluid
steel brake lines

Do you still have the stock rotors? If so than this might be your problem

Warped rotors.

Some say they aren't actually warped, but whatever the case, change them to something better, like Brembo blanks, add some new pads, give them a good nad proper bed in, and you'll be good to go.

I had the same thing, that's exactly what I did, and I haven't had any trouble since.
