6.0 build questions

6.0 build questions ok i got a short block last weekend. its a 04 or 05 lq9 block ls2 rods and crank and diamond .060 over pistons. this thing has been sitting up a while and has been covered and kept oiled to prevent rust but it has some dust and git. what is the best way to get this dust and grit off the cam bearings and cylinder walls and rotating assembly? next i want to use a factory timing set should i go ls2 if so do you have to use the guide for it? and what lifter trays should i use i didn't know if there is any difference in them? and will all my ls1 covers fit front and rear valley ? i know a good bit of this stuff already just wanted to see what you guys have to say
