In my experience the '98 PCM starts the shift at the tuned "WOT Shift RPM" (assuming the WOT Shift MPH has been reached too). The engine might accelerate another 500 RPM before the shift is completed and you therefore hit the rev limiter.
In contrast, the 411 PCM seems to start the shift a few hundred RPM before the tuned value; in other words it seems to anticipate the the engine will keep accelerating during the shift.
When I had a '98 PCM I would set the shift RPM at e.g. 6800 RPM and the rev limit at 7000. With the 411 PCM, I set the shift RPM at e.g. 7100 RPM and the rev limit also at 7100.
In short, try reducing your shift RPM by a bit and make absolutely sure the WOT shift MPH has been reached by then. If unsure, just reduce the WOT Shift MPH by 10%.
