Have you replaced the motor mounts as well? If the motor mounts failed, which I can guarantee they have if they haven't been replaced with an aftermarket, and a new trans insert is installed you will have problems getting into other gears. The linkage is probably in a slight bind due to the improper angle of the transmission now.

I'll bet/hope that new motor mounts will fix the vibrations. Are the motor mounts that you have now the blown stock units? If so, the engine is basically sitting on the sub-frame....metal to metal.
Our trans mount is the softest trans mount on the market. Built specifically NOT to transmit vibrations. Since the trans mount is not a "moving part", it can't cause the vibration, but now that the rear of the trans is at the proper height I wonder, that since the motor mounts are not holding the engine at the proper height your drive line is now out of alignment causing the vibes ????
Motor mounts and trans mounts are usually installed at the same time. I wonder if this is why we don't hear of this often enough to have an answer already figured out.
Install the motor mounts and report back
