I've just recently had this problem show up on my car where the passenger side fan stays running after the ignition is turned off. I swapped the relays for fans one and two and the passenger fan continued to spin.

There are 3 fan relays, so that one signal turns on one fan with the AC and maybe as a first stage of cooling (not sure about the programming) Then the other two come on with one signal to turn on both fans. Maybe the 3rd relay is the issue, but here is how it's wired.
